Scott Vernon was dropped as former Saint Matt Paterson started in attack with young Harry Crawford and plenty of kids on the subs bench.
Former Blues striker Lee Barnard was injured and did not play.
Franck Moussa gave Southend a 55th minute lead with a strike into the top corner of the net.
The lead lasted only two minutes when the hampshire based side took a short corner and Rickie Lambert headed home from close range.
With six minutes left Jean-Yves M'Voto fouled Lambert in the penalty area and the million pound man got up and scored with the spot-kick.
And that was that for the Shrimpers backed by another big away following in the last match of the season for both sides.
To run it in ex-loanee left back Dan Harding assisted Adam Lallana to make it three in the first minute of stoppage time.
Blues boss Steve Tilson told www.southendunited.co.uk after the game: "We were far too nice with the three goals we gave away. We had other chances ourselves, but we didn't take them. The fans were in a different class today though and made the club proud."
